Correct Way to Seal Sawn off Boiler Flue in Kitchen Wall

Old kitchen boiler replaced with external unit. Need to seal flue at chimney and kitchen wall where metal flue has been sawn off flush to wall in preparation for new kitchen units. Chimney 'expert' advised: "silicone-seal chimney with clay disk and fill corresponding kitchen flue exit/hole in wall with stones and cement" I'm a novice DIY'er spending hard-earned money on a new kitchen units that will sit against that flue exit/hole. By chance a Travis Perkins assistant told me that the chimney flue exit need to be vented. So I'm questioning the chimney 'experts' advice. So how would professionals seal these two disused flue points e.g. would they use a cement waterproofer at kitchen level? What type/brand of vented chimney flue cap would they use.
