Gaps in cement board around shower tray

I'm about to install a shower tray onto caperboard, sealed with SBR primer followed by a sand/cement mix to level it off.

The walls are 12mm nomoreply cement board. Due to the uneven floors, there's a gap as the floor slopes away (only a small gap though).

There is also (due to me messing up the measurements at some point...) a slightly bigger gap at one bit. I had to chisel away some of the cement board to make the tray fit in, and ended up taking out more than I thought I'd have to. The tray will be raised up hirer than it is in the photo after sand/cement mix is laid down.

How much of a problem is this/what should I do about this gap (and the other smaller one) other than filling it with sealent once the tray is down?

A few more pictures of the overall setup would probably help. Based on the one picture, if the tray has an uneven margin against the boards ie. Where its let in then this will usually show when tiled. Just make sure the tray is bedded properly and completely solid. Lay the mortar bed before the primer dries, ideally using a 10 or 12mm notched trowel . Dont prime the underside of the tray. The joint between tray and panel can be filled solid with silicone.
 
Just make sure there is a load of silicone on back edge of tray as you bed it in to fill that gap. Personally wouldn’t bed on cement I’d use tile adhesive but it’s all personal preference.
