New build windows and doors in before or after cladding?

    We are going to be self building a timber frame 1.5 story house, foundations due to start in May/June. Our builder who is doing the pitched roof and stone cladding which goes up to first floor level only has said he wont do the job unless the windows and doors are put in after he has done the roof and stone cladding. This is because he does not want responsibility for damage to them. I understand his concerns, however, this would mean altering the scaffolding just for this to happen (at cost to us). The people who are doing the timber clading on the dormers and higher gabel ends are happy to do their work with the windows and door installed.Is it plausible to board over the windows and doors so they can be installed beforehand, and if so, how?
